In morrowind (as it was after the first few patches), you get good
bonuses by using your miscellaneous skills more than your major
skills. While one can play the game to get a max bonus of 5,5,5 on
each level up, it is NOT necessary to do so to do well in the game.
Any time you don't have 3,4,5s, you can always take luck (which is
never more than 1, but which helps all skills a bit) for one of them.
Myself, I take luck a great deal. You do want to rest as soon as you
are eligible to level because (I'm pretty sure) your bonuses do not
accumulate to the next level. This is different from Oblivion, where
you can defer leveling without penalty (at least for several level
ups). Some people train one skill 5-10 times after they level up to
ensure a good bonus for that skill, and then let the rest accumulate
"naturally". Another trick is to pick an attribute to raise, then
shift your play a bit to enhance that traite. For example, use a long
sword and jump a lot for one level up to get a better bonus in
strength, then shift to short sword and running a lot on the next
levelup to raise speed. I've been playing MW since it came out. The
only skill points I typically work on are trying to get some good
early bonuses in endurance (usually by training, but you can also
stand around and let rats or slaughterfish attack your armor) and to
choose luck even when I have a 3 available in some area. I use the
tag-team approach quite a bit (working long sword + jumping one level
up, walking around town sweet talking merchants to boost personality
on another level up, and so forth).
An alternative is to use one of the mods that changes the level up
system so that you don't have to pay attention to leveling at all.

Atronarchs can get magicka by praying at shrines (where they absorb
the spell). There are some mods that slowly restore your mana or that
have objects that restore your mana. Three Shades of Darkness is one
such mod (and by the time you find magick-restoring items you will
definitely feel you have earned them). What you need to do is to make
your own potions of magic restoration. Once you get pretty good at
alchemy, you can make some extra potions and sell them back to the
vendor to pay for the exotic ingredients you need to buy. Com berry
plus some of the salts restore magika. Another alternative is to
drink liquor that drains your intellect to zero. When your intellect
restores, you will usually get your magicka restored with it (but not
always). This is a cheap restore magicka that can also boost your
strength to help you carry out your loot. Note, you will still want
to have some real restore magicka potions because, like I said, the
liquor sometimes fails. If you have an time enchanted to drain your
intellect to zero, it will have the same magicka-refreshing effect.
Hmm, some people consider this to be taking advantage of the game
mechanics. Myself, I've done all of the above, but now I mostly use a
mod that slowly replaces magicka over time (akin to Oblivion's
approach).

Hmm, I find alchemy really easy to increase. I have to contain making
potions to keep from leveling sometimes. Make about 20 restore
fatigue potions, and poof you've raised alchemy.
Sneak raises when you are near enough someone/something that could see
you, but does not. As your sneak improves, it gets possible to get
behind creatures to sneak up on them. Sneak is very hard to raise
from 5 or so, but pretty easy to raise when it's high enough to work
(30+).
