I just bought one of the refurbished Nintendo Gamecube units, and I'm
wondering what the 5 best games are in each of the following genres:
A) RPG (Betrayal at Krondor, Avernum I, II, III, etc.
B) turn based strategy (Heroes of Might and Magic, Master of Magic, etc.)
C) puzzle (like Bust a Move)
D) side/top scrolling shooter (like Thunder Force II, III, IV, etc.)

There aren't any RPGs like those on the GameCube. There are a few
traditional Japanese RPGs on the GameCube, Skies of Arcadia (turned
based combat) or Tales of Symphonia (real-time combat) that you might
want to try. Legend of Zelda: The Wind Walker, an action-RPG, is a bit
too easy, but probably a good introduction to the series.

Nothing like those games either. There's a Fire Emblem game on the
GameCube but that's a strategy RPG.

I think there's a vesion of Puzzle Bobble/Bust-a-Move for the GameCube.

No idea.
Unfortunately, except for Zelda: Wind Walker, you'll have a hard time
finding any of the titles I mentioned above.

All I can say is... IKARUGA!
That's the hardest shoot 'em up I've ever played, except for Lethal
Xcess on the Atari ST(That was impossible). You might have played it
as well. It also exists on the Dreamcast and on Arcade machines.
Possibly even PS2. But I think it will be kinda hard to get your hands
on the GC version nowadays unfortunately. Your best bet is probably to
look for it online.
About RPGs. Like Ross said, that type of games that you are looking
for don't exist on the GC =/
Actually, the whole RPG genre is lacking on the GC. There are only a
handfull of them, like those Ross mentioned. I really recommend Tales
of Symphonia since i loved the story and the battles.
Also, if you like Mario, there's "Paper Mario 2: the thousand year
door". Another RPG that, obviously, stars Nintendo's mascot Mario and
his friends. It's also really good, but can become a little boring at
the end.

as stated there arent too many that fall into your categories, but if
you are just looking for some general advice on a few good games I
would recommend
- Resident Evil 4
- Paper Mario: 1,000 Year Door
- Super Smash Brothers Melee
- Legend of Zelda Twilight Princess
all are great games you cant go wrong with, and should each last you a

Chaos Field is another "shmup" available for the NTSC GameCube.
OhioGuy, if you also like "run'n'gun" shooters, check out the
hilarious Alien Hominid.
Regarding the other genres you mentioned, Phantasy Star Online:
Episodes I and II is an action RPG that, thankfully, can be played
offline. It even allows up to four players via split-screen! If this
title interests you, look for the "Plus" version, which has additional
content previously available only through download.
Other action RPGs include Gauntlet: Dark Legacy and the aforementioned
Tales series, while card-based RPGs include the Baten Kaitos series
and Phantasy Star Online: Episode III.

How could I have forgotten Final Fantasy: Crystal Chronicles? Er,
don't answer that! :p
I also forgot to mention Mega Man X: Command Mission. This turn-based
RPG is not exclusive to the GameCube, but some would argue that it is
much better than the Playstation 2 version.
