Deleting that folder will give you the Maxis neighborhoods in their
out-of-the-box condition, yes. But if you have downloads, a
userstartup.cheat file, lots in the lot bin, or sims you have created in
Body Shop and saved, they will all be gone as well. So, if any of that is
important to you, be sure to back up those subfolders before you delete!
Typical folders to save are Downloads (obvious reasons), SavedSims (for sims
you have downloaded or created and want to save -- or have extracted with
SimSurgery), Config (that's where the userstartup.cheat is located), Cameras
(if you have a camera mod that allows you to see the whole neighborhood all
the way to the edges), LotCatalog (for installed lots), and PackagedLots
(for those lots you are saving).

Yes. But after you have extracted them with SimSurgery, you should open
Body Shop, find those sims, clone them, and then delete the extracted sim
and keep the clone. This should give you a completely clean sim.

Probably. But it may or may not give you the meshes you will need for those
items to show up. Try to keep notes of where you got everything in case you
need to go back and redownload the mesh.

It will if you haven't sorted your downloads into subfolders. However, it
won't look in the subfolders, at least not during the installation of the
lot. If you open CleanInstaller and let it search through your Downloads
folder, it will also search all the subfolders and will show you any
duplicate files by highlighting them in pink.
