So what do you do if someone takes a leadership for a cohort's ability
scores?
Is it standard 6 10's across the board? The 13, 12, 11, 10, 8, 9
array? or an elite array?
What if they take a magical beast, or animal?

A cohort isn't an animal/monster... even if it is an animal/monster.
Just let your player create the creature the way he would any character for
your game. Some games put greater restrictions on cohorts -- like if your
game is 32-point point buy, the cohort gets 28 points to spend instead.

If it has PC class levels, it gets the Elite Array. I use the same
system, including different amounts of points for LA that I do for
PC's.

Same, you're using the LA rules to determine what you can take for a
cohort. Those rules are based on Elite characters.

We have the player rolls stats, just like we have them do for PCs. If
you use elite array for PCs, I'd consider it reasonable to use 13 12 11
10 8 9 for cohorts.
Why would they take a magical beast or an animal when those don't gain
levels?
