I reckon the best class is probably a NightBlade because it gives you a
mix between magic and stealth.

Yeah but you can make a mix between Stealth and Magic with custom
anyway so in a way you are very correct and it makes it easier to
specify what school of magic you want...

Best class is whatever you enjoy playing. I have never used a premade
class in a TES game always custom.

No, it doesn't. There are no game imposed disadvantages to choosing a
custom built class over a prebuilt class. There are some MODS that add
specific advantages to certain classes and those would be lost using a
custom class. However, that is not part of the vanilla game, nor has
it ever been.

Other than for new players, there is one very good use for normal
classes: if you want to play a substantially different type of
character than your normal-perhaps-stuck-in-rut type, then choosing a
normal class and role playing it can be a good mix-em-up.

I agree. I played an assassin character for the first time after lots
of mage-fighter types, and it was great fun. My PC isn't any good in
close quarters, but it's interesting to come up with different
strategies and approaches that let me be really effective from a
distance. Bows are fun!

Disabilities that is tied to the race (breton, nord,
etc) will remain, but carefully selecting the
governing attributes can soften the consequences, and
chosing the right mix of skills can
make it completely unimportant

If you want special disabilities to balance your
character use the editor, as these disabilities
are a special kind of spells, that can be assigned or
removed at will.

And don't forget the runestones (those high granite
blocks) in Oblivion. There is one for
every birthsign. Activating them change your
birthsign accordingly and gives you the
related bonus'es for a time.
